I just purchase this holster for my M&P 40 and my concern is that the hard case will eventually scratch my gun from holstering. Does anyone have any feedback on this issue?

Every holster will eventually wear on your pistol. Kydex style holsters will do this faster than leather for sure. I have a 4105 CQC that I use with an XD of mine. It leaves some marks, but I use my pistol. Its not a show piece, its a used tool. If you want to keep a pistol looking new, its best to stay with a nice leather holster with a suede lining.
