Yes, the Blade-Tech IDPA kit for the M9A1 should also fit the M9A3. The differences between the guns should not affect fitment.

I'm getting a SA XD9 Tactical with a 5" barrel- with this kit work with the pistol and the 16 rd. magazines? Also, is the Tek-lok holster better?

Yes, Product Code 06-HT-IDPA-HOLX0086IDPAPKO0358BLKRH should work. Tek-lok is just the attachment point to the waist and it is more of a personal preference.
