Does this unit come with a "moon filter" for eye protection when viewing the moon?

No. The moon filter is an option that is available separately or in a kit with additional eye pieces, other filters and a Barlow for about $200. The moon filter does not protect your eyes from the moon, rather it "dulls" the brightness to allow you to see its details that are otherwise washed out.

What is the difference between a Celestron 6SE and a Celestron ‘Special Edition 11068” 6SE?

The Celestron 6SE is part number 11068 direct from Celestron. They are the same.
