Will this set fit into a standard GI canteen cover?

The included canteen is 5 1/4 " long, 3 1/2” wide, 8 1/4" tall and should fit a standard GI canteen cover.

Is it compatible with standard molle canteen pouches?

The manufacturer does not state if the Pathfinder Stainless Steel Gen2 Canteen Cooking Set will fit in a standard canteen pouch. I recommend contacting the manufacturer for that information.
