Yes, these rings should provide sufficient clearance for that size optic.

I’m mounting a 3-9 x40 Nikon Buckmaster on Savage model 110 30-.06. Will these rings provide enough gun/scope clearance?

These will clear but will likely be higher than necessary as medium should provide enough clearance. Here is a link to the comparable medium rings:

I'm building an AR15 and mounting a Vortex Diamondback 4-12x40 scope. Will these be high enough? Is there a method to ensure proper cheek position?

These will not be high enough. Typically you will need between a 1.4" - 1.6" base to center height for proper cheek position, this can be achieved with either an extra-high set of rings or an AR style one peice mount. Here is a link to some similarly priced rings that will work:
