This chassis takes AICS-style magazines.

I want to use this for my Rem 700 VTR, .308 short action. I also converted it to magpul 579 AICS mags, will this combo work in this stock?

This chassis may function properly with Magpul AICS magazines, but it is recommended to use MDT AICS magazines.

No, there should be no clearance issues. The chassis can accommodate barrels as thick as the action.
