Can you mount this at an angle?

The High Speed Gear Ambidextrous Nylon Holster uses MOLLE to attach to a belt, plate carrier, chest rig etc. The only way it could be angled is if the MOLLE on the vest/carrier etc is on an angle.

Will this accommodate the Beretta M9A3?

Yes, this holster will fit most full-size semiautomatic handguns. As long as your pistol does not have suppressor height sights it should fit.
